Notice how there are no Ghidra icon on the taskbar. The windows are still accessible via alt-tab and the hot corner overview.

There are no changes related to that behaviour that would be specific to the Flathub build, so you should file the bug upstream, if it is actually a bug:
https://github.com/NationalSecurityAgency/ghidra/
